Bet closer to the size of the pot on the flop. Bet the turn--at least half the pot. I like two-thirds or so. Remember that you have 10 outs to the boat on the river, in addition to already having top set.
edit: Forgot that he raised you preflop. This changes everything. You have to call the river. He either didn't like the flop, or he's attempting to slowplay AA or maybe TT for a lower set. You are crushing all but AK. You should be pumping the hell out of this pot on flop and turn. The river is a bit scary but I'm thinking this is a "better bet my set because he might not bet the river" bet on the end. Check out neildewhurst.com for a hand converter.
