This hand seems just like a routine suckout by the dude with 99, but I'm wondering if I somehow played any part of this wrong (not that there were many choices in my line).

I would have re-shoved to get this headsup. This is a huge pot and you want to maximize your chance of winning it. Johnny may have folded and you would have won this hand.

Yeah, looking at it that's pretty obvious. I wasn't paying nearly enough attention during this hand, and somehow I misread his stack and the action and thought that calling was getting everybody in. Maybe that's the lesson to learn from this hand.

umm i doubt it, johny had less then 1k behind lol. Thats pot commiting himself from where i stand. If hes gonna call 2800 which is most of his chips hes gonna call 3800. I still shove but he wasnt laying this down anywayz.

Shoving is naturally correct here - and I think the probability for villain folding his 99 here is not so far away, facing a shortie-all-in and a shove from the bigstack ...

I've seen the donkiest of plays before. Some players will call off 75% of their stack but fold the flop if they miss, but fold to an all-in pre-flop.
