Yea but he flopped trip nines. Thats why I dunno what i could have done different. I reraise preflop, he pry still hangs around depending on the size of the reraise.

Theres nothing you can do, you're ahead in this situation 99% of the time. Set over set is something that happens so rarely its not worth thinking about(unless you're superrrrr deep).
