Flop - Looks good, 3 handed you may take it down right there and if called you have outs.

Turn - Initial bet size looks good to me. The 3-bet looks good too considering that it's likely going in on the river anyways and this way if you have him beat it takes away an opportunity for him to get away from his hand.

If he had a better flush that's just variance.
