Anyway, the question is, about what are the odds she got pregnant? She's currently on the tail-end of her period, if that matters. Should she go get the morning-after pill? How worried should I be? We're both kind of uneasy about things now... argh.

dude, no worries, there is no egg in womb at this time. Your semen will stay alive for 2 days, but it still won't get there in time. As million pointed out, she is only fertile in the middle of her cycle. I had a roommate in college who had a live-in gf and they had a lot of sex, never using any kind of birth control. It is all in the timing.
