Are low pairs not profitable early or is this just a bad beat

Preflop is fine, but dude, what are you doing on the flop? Why are you not betting out with a set, in a 6-way pot, with a flushdraw on board?

You need to. When you play sets like this, often the results won't be what you want by the river- suckouts on sets are really not cool.

With that many players in the hand I'd be betting out on the flop. Especially with that flush draw there.
