After being check-raised twice it's not for value. I am not saying I don't like it - I would just do it for a free showdown UI.
Though I am not sure what kind of improvement I would require to VB river...
A straight obviously - Q also..

He will have to have QJ of spades or a set to put in a 4-bet I think...

I think I should have waited til turn to raise..

As played I think raising turn and checking river is ok.
As it turned out I had 3Q+4J+3T+3 9s=13 outs

I really don't think this is a spot to forgo raising the flop. You have a ton of equity and there's no guarantee that you'll make it up on the turn. I personally like getting the money in when I can. You played this hand fine.

I would hate 3-betting here for any reason (unless he's absolutely terrible.)

We can't make a free SD raise. We have lots of outs if he has two pair, and we have a gutshot if he has a straight or a set.

I call the turn. He probably has two pair, but we have outs if he does.

I could find a fold on the river UI if he never takes this line with only one pair. However, without a read, I call down.
