I don't think "ship it" is really a mean thing to say. It's not nice or mean. It's kind of like saying "yeah, alright" after you win a pot. You're not putting your opponent down, you're just happy.
Also, the origin of the term comes from the fact that when the dealer pushes you the chips you won, they're "shipping" the chips across the table.
