Need help w/ Java Programming

I've got a program to write in Java and I'm having troubles setting it up. The user inputs a file of nucleotide strands (A,C,G,T) and the program reads the file for CG strands and then outputs a graph of it. We've actually never gone over this in class before and I'm stumped. If anyone has a little bit of extra time and knows Java, my AIM is RollaPaco1080 and any help is appreciated.
