Preflop is fine.

I do agree the flop bet was a little weak, I fold but it smells like a flush draw.

Only real thing I can imagine here is a random flushdraw or maybe a set 9s given the pf action.
He limps and calls a raise oop and he is closing the action. I just can imagine he has KJ, KQ (a bit unlikely since you have 2 of them), 55+. I guess he would have raised with TT+. Maybe something like JTs, QJs, depends on how loose he is.

His c/r on the flop could be a draw but most likely he hit tp here with a good kicker. I think i'd fold here too.
