Not betting or reraising the flop turned a potentially huge hand/pot into a small pot and risky decision on the river.

why would you want to make a huge pot with a small flush in a limped pot on a paired board??

Bet the flop is best option, raise flop is OK to me because it's cheap and you can get out fast if reraised or turn gets bad. It also has the advantage of possibly isolating down to 1 opponent who also misses the turn.

I believe the question at river isn't to fold or call but to push or call against this type of viilain. Just call his riverbet, push is bad for so many reasons(limped pot, paired board, lowflush)

I think you played the hand fine.
