I was in a situation like this, here's how they do it:

everyone who was still live in the tourney before the problems started (14 of you) get your buyins back. The remaining $ is divided according to chip count. You'll probably get very close to if not more than the 2nd place prize. They ended up doing it very fairly when it happened to me, probably my only pleasant experience with FTP's ruling on a particular issue.

So in this particular case, I'd have a little faith in them (and believe me I am NOT a fan of FTP)
