Default TPTK vs. Set

2-5 game at the Mirage
I have $375
Villian has $500
No read on him.

I raise in middle position with AJo.
Villain calls.
Someone else calls.

Flop: ($65) J68 rainbow
I bet 40
Villain raises to 80.
Other guy folds.
I call.

Turn: ($225) blank low card
I check
Vilain bets 100
I call

River: ($425) blank low card
Hero bets 100
I call.

Villain shows 66, wins with a set of 6's.

Should I have folded on the turn? On the flop?

No, you're fine. Your river got 5:1, which is enough to cover something weird/KJ.

tough spot. with TPTK (A hand not likely to improve) I try to figure out on the flop if I am going to take this hand to the river.

With no read on the opponent I most likely fold turn since I did raise PF and he could think I have AA-QQ
