River raise is pretty bad against an unknown IMO. I would give a 3-bet out of the BB a fair amount of credit to an unknown. Usually 88+ and AJ+ type hands. He may or may not call a raise with an unimproved A, so you may get some value out of those hands. He certainly isn't calling anything worse than that. If he is reasonably aware, he knows you don't probably don't have a Q given your flop/turn play, so he is probably going to pop you back for 3 every time you are beaten.

FWIW, I would have raised the flop.

I like a flop raise too with only 1 over out HU. Most players won't 3-bet with AK here without a pair so you can back off a little to that. If not, just keep betting or call him down to the river. Raising river has already been shown to be less than great.
