In no particular order, admittedly many of these are mainstream indie-like sound, but then you get the added bonus of acceptance by the indiscriminate masses around you:

Warren Zevon
Death Cab for Cutie
Postal Service
The Shins
Interpol
Radiohead
Bloc Party
Decemberists

Not fitting the category but one of my favorites nonetheless Something Corporate, some nice Piano driven-rock with a pretty good edge to some of the songs.

I totally back the Neutral Milk Hotel, the Mountain Goats, and the Emiliana Torrini recommendations.

Great Indie Soundtrack (and movie for that matter): Pumpkin

Other Good Bands:
Love Camp 7
The Clouds
Thou
Thirteen Senses
Creeper Lagoon
Olivia Tremor Control
The Papercuts
Portastic
The Kinks
The Merediths
Spoon

Also, I only saw one Velvet Underground song on your list, you definitely need more.
And don't forget, if you want to be a true indie kid, you need to make sure everybody knows you heard of these bands first .
