Probably not much different than other answers, but I just mark down things I consistently see, such as overvalues top pair, top pair weak kicker, that sort of thing. I'll note how loose the villain is, plays a lot of hands, etc.

I use the colors on Full Tilt, except green is for fish (green light = gogogogo!). I find a recurring note I see a lot on Green lights is "retarded"

Red is for the tough opponents.

there is a good tutorial on youtube for using color/animal (from phil hellmuth book) notes on FTP. Can't get youtube from work but if you search for poker tutorial or notes or something you may find it.
