This graph basically means that even if aejones were running at expectation he'd be losing a dollar per hand, but he's running bad so he's losing even more than that.

This is such crap. That program only analyzes equity and not situations.

Slansky bucks represent the expected wins from the bets placed * equity in pot vs opponents holdings. So say we have AA vs KK allin preflop for $100 each. The AA has ~82% equity in the pot for $164 or Slansky bucks of +$64 for that hand. However, looks like OP has had lots of such situations go the wrong way recently. Hence, the blue line far below the red one.

How are they calculated when you don't know your opponents hand?

It only calcs your all-ins and show down hands for equity. It doesn't calc the hands your opponent folds.
