Are you pitting the hands against each other or is the bet each of those hands HU vs. a random hand?

AA99 vs. random 56.15%

AJ23ds vs. random 60.64%


As pointed out, a ton of the AA wins come from boards where in real life the hand probably couldn't make it to showdown even though it would win. The AJ23ds has so many backdoor draw possiblities that you can make it to the turn and river much more often than with a crappy AA hand.
