I have 50,000 ish (2nd stack at table), villian has me covered.

Villian is loose, agressive, got his chips by being lucky, according to other players. They seem to hold him in considerable contempt. I've seen him raise J8s, 66 in EP. He bets any flop he raised pre, will check/fold flops he's missed.

I've been tight, except on the button.

Now in BB with Jc9d, blinds 2000/4000 villian calls, next player is all-in for 6000, LP caller allin for less, I call 2000, villian calls 2000.

Flop is 9d 3h 6h
Me and villian are HU for the rest of the hand.

I don't really like any of my options at this point. What do you do?

I like checking down in these spots. If he's aggro and doesn't want to cooperate then raise him and show him some aggression.
