It's a pretty clear fold. I'm just trying to put villain on a hand. I think possibly a set of jacks. Going for the milk route on the flop and then gets scared when the board double flushes. Has anyone ever seen this line from a villain before?

I think this is a somewhat common line for donks in single raised pots, never seen it in a 3-bet pot though. They bet small and if you raise they fold or call and if you just call they bet hard on the turn for more fold equity. It's usually a top pair hand, sometimes a draw, and rarely a set. I agree though that it's hard to put him on a hand here. Could be TT, could be JJ, could be AsQs.
