If you print out the manuscript with equations directly to a physical printer connected to the computer, do you still have problems?

It's possible it's a problem with the WP Publish To feature, in which case you may be able to get around it by using another PDF printer.

You can either use the proper adobe version available with Adobe Acrobat (not reader) or any number of free alternatives.

I've personally used pdf995. It's "free" but their software will ask you to buy it every time you print with it (no spyware bundled with it, though).

Download both the printer and the free converter to be able to use it. You can then print as you normally would to a physical printer, but select PDF995 as your printer and it will let you save it direct to PDF. See if that still has the same problem.

I found this page that describes what you are seeing, and recommends trying to use the adobe distiller (a pdf printer) directly instead of using the "publish to" option. Looks like "publish to" significantly decreases resolution of images.
