I am in the process of purchasing a new notebook and was considering having two HDD's fitted with a view to having a dedicated HDD to poker and the other for general Internet usage. Would any Trojan or Virus picked up on one HDD compromise the security on the other HDD in anyway?

Unless you configured it to dual boot from each harddrive indenpendently, which would not be easy or fun to configure, yes.

its a pain but you could potential look into this
http://www.faronics.com/html/deepfreeze.asp

It makes your system files "stuck" so once you reboot everything is the same it was when you set it up....
