I'm always worried about getting free rolled, but there's the possibility he's doing this with a set + FD or something. How else do you play this? I considered flat-calling his re-raise but there are so many river cards that can make me uncomfortable and I figured it was better just getting it in while I know I have the nuts.

Bet it out, just call the turn raise. Reraising here is suicide against a solid player. Unless you really think he is bluff raising a small pot like this. Just call and re-evaluate on the river. I expect him to have at the very least the same hand as you here.
I would call and bet out the pot on any board pair, whilst checking and maybe folding to a big bet if the flush hits.
