Default a rookie question Limit--->NL:two pairs vs set

I always play low limit game, and the thing I fear most when I try to play NL is when I flop two pairs and bet and raise, and be beaten by a set in the end. How to figure out or how many raise you opponent make you should lay down you hand?

Depends on stack size.
I'm really new to NL, but is going all-in on the flop with top two pair 100BB deep generally standard?
