if i were to pick one to listen to right now it would be flowers never bend with the rainfall. if i were going to pick a song to represent them to aliens or whatever it would be the sounds of silence. bridge is obv fantastic but it's orchestral, highly produced, and garfunkel-focused. boxer is more of a simon song, and also has bigger arrangement. i don't think either of them do a good job of being "them" in a vacuum. silence is simple, pensive, guitar, has more equal vocal representation, etc.

astro - Excellent points, but the thread was titled "Simon and Garfunkel's best song", not "Simon and Garfunkel's signature song".

what if they made a fantastic bluegrass song on a cover album where garfunkel only played the spoons? i'd have trouble submitting that as their best even if it technically was. i think signature is attached to the concept because their name is on it. sort of like the difference between "the best song that was ever placed on a s&g album" vs "THEIR best song". i see what you're saying though.
