Have known roommate for six years, ball pythons are cheap ($60ish), and anyway he's helped take care of the snake since it was little and wouldn't do anything like that.

Provided his pen is as escape-proof as you say, then he was either stolen or "liberated" by some animal rights activists. Check animal shops in you area, put up some flyers, offer a reward. Scan the memory banks for any wacko tree-hugging acquaintances that might know you have him (her?).

Aren't you supposed to not put a rat in the cage if the snake isn't hungry because he might scratch at the snake or something.

Really wanted to do a FYP with Steve Irwin, but decided against it. Too soon for that kinda stuff still, or is he fair game now?

This has never been an issue in the past, the snake has no problem killing a rat that is bothering him and not eating it.

However, I am currently viewing this rat with deep suspicion.

I figure that would be too convoluted. It would come across as a "ha ha he's dead" joke because people already referred to environmentalists as being the group who may have set the snake free in other jokes. That "he would if he could" idea that may creep into the minds of readers would be the showstopper.
