Another good one is when they go the funeral parlor after Tony's mother died. The undertaker says I will use all my powers and all my skills (godfather). Tony says lets not get carried away here.

Im not sure if anyone else noticed this and its completely possible I am reading too much into it but it involves Jeff Goldblum in Jurrasic Park 1, Independence day and Jurrasic Park 2. In Jurrasic Park 1 when they are driving away from the T-Rex he is in the back of the car screaming: "Must go Faster, Must go Faster". In Independence Day when he and Will smith are escaping from the mother ship and the doors are slowly closing he exclaims, "Must go Faster, Must go Faster" Now in Jurrasic Park 2 the trailer thing has nearly been pushed off the edge by the T-Rex and the group is all hanging on to a rope trying to climb out of the Trailer and back on to the ledge. Jeff Goldblum is at the very bottom of the rope and can see that the trailer is slowly beggining to fall and he exclaims, "Must increase your rate of climb." The line is so out of context with the action, that to me its a subtle in joke of hey dont worry we wont have him say the same exact line for a third time.

In Trainspotting, Rents goes to see Tommy and gives him some money. The look they both have at the of the scene is great.

Oh and also in Trainspotting
Begbie, Rents, Sicky and Spud (possibly Tommy aswell) are at the bar. An american tourist comes in and goes to the toilet, begbie, rents, sicky and spud follow and mug him. They walk out and behind the bar you can see the bartender fitting the jacket that the tourist had on. IMO the funniest bit on the movie

They're going through a lit tunnel as he's smiling but as they come out of the tunnel you can see his facial expression change. He's got to get Waynegrow. The timing of his facial expression with the lighting from entering and leaving the tunnel is brilliant. One of the most subtle, well-done scenes ever IMO.

I was gonna post this one too, it is so perfect when such subtle things, just tells you so much about his character and you then know, what is about to come despite what he just said.
And at that moment, i just feel so sad for the woman who is clueless.

Two other subtle moments i like, though being short moments, is in:

True Romance (the sicilian speech)
When Clarence`s dad is getting smacked around/cut and realising his options.
His facial expression while he thinks abit, and then he says "i would like that Chesterfield now" that is perfect, so is the whole scene.

Saving Private Ryan - In the end
Where the two guys are stationed in the tower, waiting for the Germans to arrive, and they share a gum. A short subtle scene, but it tells so much.

The Royal Tenenbaums, when Margot's talking to her mom...

Mom: "What's that, honey?"
Margot: "It's my nicotine inhaler, it's supposed to help me quit"
Mom: "Is it working?"
Margot: "Not really"

also in that movie, Richie and Eli

(after long silence)
Eli: "What?"
Richie: "Huh?"
Eli: "Did you say something?"
Richie: "No..."
Eli: "Oh I'm sorry, I'm on mescaline, I've been spaced out all day."
Richie: "Did you say you're on mescaline?"
Eli: "I did indeed. Very much so."
Richie: "How often do you--" (gets cut off)
Eli: "I'm worried about you, Richie."

i never really read this thread because i figured it would be kinda dumb, but blarg's departed post and the jp1/ID/jp2 post are pretty cool.
