Probably. I don't think not raising preflop is really a mistake.

I would like it if you were the button but here I'd like to buy the button or at least get closer to it.

I can't see a river bet; it's not just the straight/flush, it's the 2pair hands that'll be scared into c/c'ing because of the straight and flush.

I don't think checking behind is terrible because this is an obvious spot for a checkraise even for a fairly passive player.

I'm thinking you're still good here. The backdoor flush was a longshot, and I believe we would have heard more from a Q9 or two pair by now. b/f seems like a reasonable line.
