Why do you feel you could have taken this down with a flop raise?

If you're going to raise the turn, I think you need to fold to a 3-bet.

Villain's river check confuses me.

I have been playin against villain pretty much every night.. His 3 bet doesnt mean much because I know how he plays. A flop 2 bet and turn bet and I take the pot right there.

Fold Preflop. As played, fold to the turn 3 bet.

If you think you have a shot at having the best hand then raise the flop and get this pot HU right away. This guy is a pretty tight preflop raiser so I would just fold the flop.

Since you called the flop, Fold the turn, once you raise, fold to the 3bet.

You lost too much money on this hand.

OP,

I see you are suggesting an alternative line. The line you are suggesting actually, IMO and probably the opinion of most, represents a weaker hand than the one you represented here.

Based on what you are saying it seems like he spiked a 9 with 99 or something, maybe A9.

But, like others have said:

preflop: I guess it is a fold. you have position, but your 3 bet is marginal, just muck.

flop: If you want to stab, I wouldn't do it here. But this just seems like it will cost too much to bluff at.

Turn: you took a shot, he wasn't buying it, muck.

No one else can accurately judge this hand from your perspective since you have a strong read on the guy and have been playing with him for a long time. Generally, what you have suggested or what you did is not a solid line. This can change with a long history between you and your opponent.
