The healing/blowing off head thing does really bother me though. HRG took a bullet to the head, and was healed simply by Claire's blood - her brain really had nothing to do with it.

I would assume that they removed the bullet. It's already been established that that works when Claire had the shard in her head and it was pulled out and she healed.
