Another great game with bad ending is Vampire: the Masquerade Bloodlines. The first 3/4 of the game are absolutely awesome and the endgame is complete garbage.

Also Battletoads: I watched a speedrun of it on youtube and I gotta say the ending is a joke, after beating this game i expect a hell of a lot more than a screen that basically says 'you won'.
