Just a few of mine are:

Legends of the Fall - When Tristan returns after several years and sees his father has had a stroke. When his father writes "am happy" on his little chalkboard gets me everytime.

Braveheart - the "Freeeeeedoooooommmmm" scene and the final scene when Robert the Bruce says "You have bled with Wallace...now bleed with me!"

Rudy - Seeing his father's reaction after Rudy gets the sack.

Backdraft - "Let me go, Bull" "You go...we go" sniff, sniff

The Iron Giant - When he flies toward the missile at the end and says "Superman"

Spencer's Mountain - When the tree falls on Clay and Grandpa and when the grandma comes out of the house and tells them that grandpa is gone

The Last of the Mohicans - After Maqua kills Uncas, Chingachgook fights and kills Maqua (awesome soundtrack)
