Despite your wording making this difficult your question has a simple answer. No, you don't take the SS without hesitation.

Your pick is determined by the depth of the two positions, and the likelyhood that you would get a serviceable player in the second round.
How good is the MLB or SS that will be available to you in the 2nd round going to be?

This is discounting any possible trade or free agent moves.

If everything else is equal, I would rather have the MLB, as I feel it is a more important part of the defense.
