Is it correct to pick the SS, without hesitation, because you are getting the draft-classes "best" SS, as opposed to 2nd best MLB? Or does it all even out (because eventually in that draft, you'll have to pick an MLB anyway)?

You're basically trading the 2nd best MLB prospect to another team for the best SS prospect.
