You have to bet here, otherwise you really have no idea what he may be holding. he could have a weaker flush draw, he could have just filled his fullhouse, or he may have a straight draw. Only thing...

I thought you played it played it fine... when he raised on the river I would have been skeptical of him hitting a set or even a backdoor flush, but with top two pair you have to pay to see it.
