Don't see why you wouldn't bet the flop. If you've delayed-continuation bet just once with SB on the table, I wouldn't fold. Against most villains, in fact, I wouldn't fold, unless I have them pegged for only ever checkraising the nuts. Call and reevaluate the river, villain will have some two pair + gutshot + flush draw combo here a lot.

I would bet the flop here 100% of the time, you're in this spot because villain sees you as weak. I think I need to know villain to continue as played.

I didn't bet the flop because all of a sudden i have good showdown value (two pair) but I have a hand that can't withstand a check raise. I've been fairly active from the blinds and the button, and been getting raised lightly.
Still think the flop check is bad with this reasoning?

Once I hit the turn, my hand turns into the 2nd nuts and the flop check is coming back to bite me.

I'm indifferent to the flop check, but I think if you're going to do it, you can't bet/fold the turn. It just becomes very likely that you're just trying to pick up the pot (especially since most hands that were helped by the turn card were already strong on the flop), and against aggressive players, you're going to get tested pretty often.
