I don't care to fold sets but would he pot it with 2 pair? This is either a bluff or a the nut straight, is this a bad call?

He may be doing this with a 9, thinking you don't have an A. But, it's almost always an A. Only the spewiest people on my buddy list bluff pot in medium sized pots.
