Flop CB is a little small I think ~$5 is better.

as played VB river for $15. Fold to a shove.

Shoving is only called by better hands plenty of worse hands will be looking up a VB on this river I think.

I would definitely bet the river and probably fold to a check raise.

His checking on the turn and river definitely make it look like he has 99-JJ with the possibility of 56s or T9s

Obviously Villan doesn't have much here but does a flop reraise like this ever mean a set at this level? Or is it usually a draw or like someone else said a middle PP that puts you on whiffed overs?

value betting river...villain made his move, failed, and is now checking down in hope of seeing a cheap showdown. likely you see a couple of big cards or 99+, but your hand is plenty good to bet here.
