Tool - Pushit (from the Salival CD) is the single best Tool song they have, and it's miles better than the original.

This is soooo true. I'm gonna go break something.

Zeppelin - Heartbreaker (I believe one of Page's better solos)
Also, Bron-Y-Aur Stomp is much better live.
Rush - Closer to the Heart (There is one live version that really stands out, I don't know from which venue)
Beatles - Here Comes the Sun (the tribute to John Lennon)
Bob Seger - Turn the Page (previously mentioned)
Peter Gabriel - In Your Eyes (There's an awesome version that sounds much different then the recorded one)
Supertramp - School
Tom Petty - Breakdown (where he gets the entire audience singing along)

And seconding the entire Unplugged in New York album by Nirvana.

Anything from...Toots and the Maytals

Definately much better live than studio. Toots is the Jamaican James Brown

I am in love with the version on "A Live One". Pretty much any Phish song is much better live.

Cheap Trick, Live at Budokan, "I Want You to Want Me" and Peter Frampton, Frampton Comes Alive, "Do You Feel Like I Do" seem like clear winners for highest live to studio ratio.

I don't really see how anything else could come close.

Personal favorite is probably Little Feat's "Dixie Chicken" off of Waiting for Columbus.
