there's plenty of stuff for you to do in five days. definitely do the duck tour--they're pretty fun. in addition to what you already have:

the mfa
walk around the north end
take her on a nighttime harbor cruise (bonus: booze!)
go sailing on the charles
get some red sox tickets and take her to a game
museum of science
jfk museum
newbury street
harpoon or sam adams brewery
outdoor concert at the pavilion
