Yes, in writing them he changed history, but he changed history in 1600 which means it was already changed by 2007. The fact that he hadn't changed things yet during the first season is irrelevant.

The thing is Hiro can bend space and time so there's not much he can't do. He could have teleported the sword or himself into the future with the scrolls.
There might be weird implications to him changing events that we don't understand yet...why would he go back in time to tell Peter to "Save the Cheerleader, save the world" when ( at that time, with his powers) it would have been much easier for Hiro to save Claire himself?
For now, I'm just going to willing suspend my disbelief and enjoy the show.
