It's not just clock control by the Colts, it's the pace of the other teams. Teams try to slow the game down as much as possible against the Colts. The fewer drives there are in the game, the more variance plays a factor and the better chance you have to beat them.

The Colts have just 58 drives against them this year, the third lowest total in the league (Jax and Denver tied with 56). Fewer drives = fewer raw yards. And since teams run the ball a lot against the Colts, it's no surprise they're allowing so few passing yards.

That's not to say that their defense is bad or overrated, it's still quite good, ranked 3rd against the pass in DVOA, 13th against the run and 6th overall. I'm just pointing out that raw yardage stats are misleading.
