Tell your friend point blank that if she doesn't leave the apartment, you'll tell the owners that you have a guest staying on a permanent basis. If he doesn't, follow through.
Until then, safeguard your possessions with your life and always lock the door whenever you're not in it. Always! And of course, keep all of your valuables in your room and nowhere else.
