Yes, the presence of white where cards appear will make it think it is post-flop not pre, creating different bet-amounts if that is the way it is set up.

Nothing I can do to prevent that though, suggest moving the PA-HUD board cards up/down so they don't appear in the area BetPot is scanning, or edit the little PA-HUD images so they have no pure-white in them - even just one shade off will stop BetPot picking them up.
