The point of calling the flop was to reevaluate on the turn.
The turn is a blocking bet. It is clear given the results. Before seeing the results, I would recognize it as such as a regular would not bet so little on the turn without a draw and less likely, a set. Even with the set, 1/2 pot+ would be expected.
I think it is very likely he has AK or less so AQ and has two overcards AND the gutshot. (KQ is also in this range giving the open ender with the overcards, but I am less likely to believe he would call with a holding this weak.) AK (or AQ) is the hand most consistent with all the info given. He could give himself a max of 10 outs on the turn which is borderline to call the turn push, hence his long think. If he thinks his overcards may be suspect or he could be up against a bigger hand, he might scale it down to 4-6 outs which would be clear fold.
Also, one pair is the most common hand for him to have here and I think he could lay a number of one pair hands down.

It could or could not be likely villian has overcards / gutshot / draw. But when you play poker you can't just put someone on overcards and shove. You have to assign ranges and play accordingly. Say villian plays only nut hands like this or overcards like this (likely with bet sizes). Do the math on how often you have to be correct to be right here. If you put someone on overcards like 75% of the time and a set 25% of the time you still have to fold because even when you are right you are going to lose to the gutshot or overcard that hit on the turn and when you're wrong your getting stacked basically every time. This isn't accurate math at all but I'm just giving an example here.
