The questions I have, which seem like they may go unresolved for quite some time are:

1. How does a plane crash with so many survivors

2. Why did Jack see his father, Eko his brother, Kate the horse, etc.

3. What is the black smoke

4. What was that mechanical monster we saw in the first few episodes.

and of course all the questions that arose in season two. Sigh. Very enjoyable episode all in all, although its pretty clear they should kill Claire off.
