He flat calls my flop bet, then donks into me on the turn when th flush completes.

Questions:
1. Do you raise here?
2. (more importantly) if he shoves on top, do you call?

First, I think you need to bet more on the flop, as lots of draws ( OESD, NFD, med strength combo etc.) will be willing to call a PSB to see the turn, while some others (OESFD blah blah) will often raise, allowing you to shove profitably.

As played, I would raise to about $14 and call a shove. If villain just calls then I shove any river.

note: this line is specific to the read you gave. I dont like it against any kind of decent non-nit.

I can not fold a set against a 41/26. You crush his range and I think that your equity is such that a pot sized raise is best here, calling a shove.

If he's still drawing a check let's him get there cheap.
