When villain only called my re-raise on the flop, I felt he must have had A-x (bad kicker). And he would probably not fold, because of the short stack.

yeah if you 3-bet here (which is fine, especially against a shortstack cause he'll get in with any piece here) you need to make it like ~7, so in this hand just shove

If I flop 2 pair with connectors, I bet at least 250% of the pot to protect my hand. The flop will be draw heavy every time and with 4 players in there, I would bet 300%.

3-bet shove that flop against the short-stack.

The only reason to overbet the pot is to build a big pot in a deepstacked game in a hurry once you flop a monster. That doesn't apply here. If for some sick reason you want folds then a check-raise works better.
